is it possible to, in a custom mission, sink without ending the mission?

Nope (you can use the SINK code though)

its just like a waypoint. At that waypoint make it SINK

use the mission edit , take a look on the pick i at aced here, hope it are to some help to you and you can hawe another boat to try rscu you and go on with the mission
