Auto Pilot, how do you use?

I've recently discovered the autopilot function, I make a waypoint to head to and the ship changes direction correspondingly (albeit a bit too quick!) but it cancels the autopilot setting as soon as I minimise the map screen, can anyone shed any light as to how I use it correctly (also, my ship goes mad when I use it, disappears out of the water, camera angle goes underwater!)

unfortuatly, auto-pilot can only be used in full screen chart mode. differences are common when exiting AP, such as ships moving through solid objects and the ones you mentioned.
