If you mean run a mission after you have created it; save the mission, exit the editor, then run it in SS08 > Play > Custom mission.
If you mean something else, explain.
There's a PDF manual included in the download. It should get you started on constructing missions. It starts with a tutorial on a simple mission in Phi Phi.
