I presume you mean saving a free roaming mission that you have created.  I have a very similar problem.

1. Free Roaming
2. Select Cutter
3. Select San Francisco Bay (outside Golden Gate), select any old weather.
4. Set engines full ahead and proceed towards the center of the bridge.
5. After the ship is moving and on course, save the "mission" to a file
6. Exit SSE (or just exit the mission after saving it)
7. Restart SSE (if needed)
8. Load the previously saved "mission"
9. The ship is underway at full speed, the engines (levers) showing full stop. The ship slows and comes dead in the water.
10. Apparently the engine settings are not saved correctly when saving a free roaming mission
11. If I then advance the engines to full ahead, the levers move to full ahead, the indicators show 235 RPM on both shafts, however the cutter will not move although smoke appears from the stacks as if the engines have indeed been set full ahead.
12. Something is not right about how a free roaming mission is saved in SSE (Patch 1.2.2)

I suspect we have a similar problem.

I am going to post this over in technical support also.
