You have to keep switching between the two. You can only really control one vessel at a time.

well to tell you the truth terry is correct there is no other way but to either switch between the ships or connect a mooring line to another ship and start pulling it

How to get on to another boat?
The little bar with boats and waypoints should be open, unless you close it, click on any of the boats available there

On the top left there should be icons of ships (if the mission has multiple ships, there are multiple icons), click them to switch between them.

It isn't possible in free roam, of course, since you only have one player vessel in it at a time.
