This is a kind of weird question but here goes,
Could there be any screwed up in my settings on Shipsim extremes program that would prevent me from completing some missions, lately I did complete them but never got the final word saying I have completed it.
I followed all the way points not missing any and tie up when told to do, I could name 3-4 missions that this has happened to me and I am at a loss to explain it, maybe some one out there could, if so

It seems I have a similar issue:

Have you you tried quitting the mission. When you were done. I had the same problem. Turned out even you docked, you have to quit the mission.

By switching to the english version of SSE I managed to workaround those bugs.
They probably are part of the german localisation of the missions.
